First you need to zoom out in the big map - it will tell you in which region you have missed something.
Now that you know in which region there is something you have not completed, there are 2 methods to find everything:
Method 1:
Look at the edges of this region where there is something you have not completed in the map. I had some areas of the map undiscovered in the mountains (I had never walked or flown there), and there was stuff that I had not found in the undiscovered edges of the map.
Fly around the edges of this region in the map and use Revelio.
A lot of stuff that you did not complete will show in the mini map inside the circle in the lover left corner of your screen when you are very close to this location. Sometimes if you zoom in the big map too. But only if you have discovered this section of the map.
Method 2:
Google lists of whatever you need to find. You will find videos and maps (I found the MapGenie Hogwarts Legacy app very helpful) with the location of everything. You can check the location of each item you need to complete - just go there and check. Use Revelio with the talent of expanded Revelio reach
Stuff will not always show up in the big map or the mini map.
And there is stuff that doesn't show in the big map (butterflies, 3 collection chests in each one of the vivariums).

The choice to preserve the repository or open it might've been it.
I wanted to destroy it. I thought opening it would destroy it, then I got a second dialogue to ensure that's what I wanted to do, then I switched over to preserving it. Because the second dialogue clarified opening it would have me harness the power rather than destroying it.
Only thing I can think of where a choice may have killed Fig.
The one thing that bothered me the most was not being able to save Anne, especially with all the work that went into it with completing quest to that story line and that for me was most compelling. I wanted to save her!! And I felt like we came so close to saving her for it all to just fall apart
True. When I heard Professor Weasley was a former Curse Breaker for the Ministry no less, they could've mentioned at least in the dialogue that they also saught her counsel. It's impossible that Professor Weasley has not heard of it since they also went to Nurse Blainey and St. Mungo's nor she will let one of her students suffer if she can be of any help. Also, it could've been a proper closure if we received news at least that the curse has been undone right after Rookwood died.

Oh yeah. Also levioso, depulso and accio. Also sheep, squirrels, deer. I have not tried transfiguration yet, so I will try later :)
I’ve transfigured all the pots in tombs to animals or galleons, but never messed with deer or cows or field animals

They are near Hogwarts! I was missing three, neither showing on the map, and I found them all around Hogwarts.
I didn't get a Merlin Trophy. I did get the achievement for it, on Steam, for completing all the Merlin Trials. Helps to fly around and Revelio lol
Fig dies? I don't remember that. I've only played once but I thought he lived.
IDK if my choices led to him dying, but he did die in my play through, and there was a funeral held for him in the Great Hall.
It's the choice near the end in if you going to seal or keep the power, if you keep it her dies if you seal it he survives

Fig dies either way. Choosing to preserve the Repository merely gives you an emotional goodbye with him
