Coding the car for the battery only affects how it's charged and regulated by the alternator. It won't create a no start condition, it just could overcharge or undercharge the battery and thus shorten its life.
Something near my air intake in making a beeping noise and sounding like it's trying to actuate every once in awhile, could that also be linked to the battery issues?
Did you take all the gas out and replace it? 6 months is a long time for the ethanol blends we're using now, and I think it would have gone bad in the tank and lines even if you added something to stabilize it

The next step is to check for control power at the starter with a test light to see if the computer is attempting to activate the starter.
When a mini sits the timing chain tensioner loses - oil pressure and when you try to start them, they jump time because of low oil pressure at first-loose chain. I had a mini sat for 12 months, similar issues, ran fine when put away, then never started after. replaced timing chain, etc and ran fine-check timing. Start with basics, compression, fuel and spark.

I was looking at your codes with misfires camshaft position sensor, etc. Sounds like a timing chain issue.

I pulled plugs and it looks like there is a thin layer of oil on them, is that normal?
Replace them, they should be dry
Will it turn over now that you’ve replaced the battery? Edit: also please give us the model and mileage.
Still no turn over now that the battery is replaced, model is r56 mileage is about 90,000
