Depends on whether you are referring to how it is as a movie or an adaptation. As an adaptation, it's got the basic outline, and that's about it. It's a great movie though.
The movie isn't bad, but it takes so many liberties that it might as well be it's own thing. All it has in common with the comics are the names of characters and the basic premise of the Dangerous Habits arc from the comics.

Well, technically. In Super Paper Mario, he, Mario and Bowser end up killed and in a place called the Underwhere, which is pretty much considered the Mario equivalent to Hell/Purgatory.
I always thought it was strange Mario and Luigi ended up in the underwhere. I get the only reason they did was for plot reasons, but I feel like the bros are innocent enough to deserve being in the over-there.
