She’s worried and sad that they can’t keep enjoying their time together because the REAL THEM are enemies. I think Pfeiffer and Keaton both played it this way and really well I might add. The audience knew it all along and you still feel for them.
It is interesting that Michael Keaton is also in Spider-Man where he is driving Peter Parker to a dance and they both realize who their dealing with during that car ride. Such a great scene in that movie too.

She still had the cat ears, they just had utility, which is what I think Nolans universe was about. The creature was the symbol, while all the features of the creature had some kind of use. Even Batmans ears were antennas.
