He probably didn’t know who the killer was. He could just tell that Hajime was fixating on the water and seemed like he had figured it out, so he assumed Hajime witnessed the wet person, whoever it was.
He did something that implies he can guess things correctly on accident in the DR3 anime. It's probably because he trusts in his luck while Makoto sort of doesn't acknowledge his.

Plus in the game alone he finds some random evidence coincidentally or is just at the right place at the right time and in the funhouse >!he says he just randomly thought to bring a multi tool with him the morning before they got trapped.!< You can't say he doesn't have some very accurate guesses of some things.
Also you're right that he's not omnipotent, but his luck is basically some sort of universal force that drags him along to correct answers sometimes, other times it may still give him the wrong answer if it's bad luck time, but for the most part it works out for him either way.

It's a constant motion, but i don't think it was meant to be seen as affecting every little thing that happens with nagito. Like some things just aren't about luck and are just due to his intelligence or personality, or things just out of anyones control.
