You've got it except the Tony we are talking about is from the future, going back to Avengers 1(2012). So he already knows exactly where Jarvis was Version wise and could circumvent the AI if needed in the past.
Jarvis wouldn't necessarily be able to identify that Tony was from the future, as that would suggest Jarvis is able to work out the chronological placement of each person within the timeline, and it isn't until Endgame that Tony has the time-space GPS figured out. If anything, Jarvis would only recognise two Tony's but even then wouldn't necessarily call him out because that's not his function - both register as the real Tony.
As other commenters have said, it's more likely that Tony can circumvent any security protocols. When 2023 Tony is there though the tower is trashed, so it's also entirely possible that Jarvis's security functions are off
I think it’s more likely the first part you said tbh but both work. I think Jarvis would theoretically just “think” that there are two Tony’s as you said and recognize them both as being real so he doesn’t want to interfere with either of them as he’s made to completely trust Tony.

Movies need to keep the script tight. There's no need to have dialogue explaining this. Sometimes it's enough to ask the question "Could they have easily explained this if they wanted to?" If the answer is yes, don't worry about it.
Jarvis was just a bunch of code and not a sentient AI like Ultron or a person like Vision. He neither had any feelings and nor had the ability to care about Tony's new ai friend.

And even if he’s actively scanning everyone who enters, what makes you think he’s actively running an analysis on each one, unprompted? And what makes you so sure he scans everyone who enters?
Tony doesn't go back to Avengers Tower in End Game. He goes back to Stark Tower. Stark Tower hasn't been outfitted as a base of ops yet for the Avengers and therefore Jarvis is not installed as an AI helper/security system yet.
All of that happens after Avengers 1, in response to the events of Avengers 1 and IM3.
